That's right - you won't be able to do anything with the deprotected version. That's just how deprotection works.
You need to modify the files in the protected version directly. You can modify the terrain of the deprotected version and then export/import that file into the protected one to modify it.

Can you not do it the other way around? Edit the .j and import it into the deprotected map in World Editor.

You could do that as well, deprotection can ruin more than the scripts. For example there could be imports missing. It's safer to import the terrain files into the protected one.
