I understand that, but when I used the double up remover, it deleted every single line, (the one Senethior just said to use!)

It doesn't modify the original files, it can't have deleted everything... It's not a duplicate remover, it's a merger. The only way it could have affected the original file is if you set the source listfile and the result listfile as the same...
