I've always wondered for the longest time about this...what does this have to do at ALL with a Chocolate Factory?

It's probably just a case of mass hysteria. When you get in tight spaces with something like claustrophobia and cause a panic, you can start to see things. They're probably just seeing things and mass hysteria will make your brain believe that it's "sick" as well, even if you're perfectly healthy, so it'll force the symptoms on itself. The brain is a really cool thing.

Or... Considering the premise of the movie being that Wonka's trying to find an heir for the factory, he wanted to subject them all to the tunnel to weed out the ones who have no courage (or souls?).

That or it's something magical to prevent them from knowing where they're actually going.
