Why is it that when a Tree of Life doesn't have the Root ability, it uses the uprooted model by default?
Is there any way to work around this?

Make the unit use the rooted model.

Re: Tree of Life model
How do I do this?
I thought maybe it was a string in the Art section of the Object Manager. Y'know, Required Animation Names, Animation Names for Attachments, etc.
Haven't actually found anything though.

Re: Tree of Life model
Once you've found out the model location for the rooted version you would just changed the model of it to that. As for how to find the location of it sorry but I'm no help their, I've never had to do it.
